Check the messages log for lines about deleted references.
Every plugin containing deleted references should be cleaned.
Clean and error check the load order with xEdit. Clean every plugin that LOOT suggests to clean as explained in the Prerequisites section of the Generation Instructions for more.
The large reference bugs workarounds require plugins containing deleted large references to be cleaned.
